If I had to choose between text and full color PDF, I'd definitely go PDF, even if it meant a slightly more cumbersome method of payment and delivery.

Is there a reason you couldn't do both? Have your publisher distribute a text/chart only ebook, and set up a way to distribute the PDF version yourself.
