Are Ritual flaws and backlashes spirit targeted and therefore a player under the affects of a Controlled Spirit Store ritual would be no-effect to them?

Depends on the wording of the backlash. Some are, some are not. (IE Everyone in the circle takes a Confine that lasts ten minutes)

Only if they specifically target the spirit (Obliterate or Investment/Divestment related backlashes). Otherwise they should be
treated as a "body" target (i.e. they go away after resurrection). Note that Destroy Magic backlashes targeting the caster will destroy all rituals on the caster's body and/or spirit.
